I've noticed that when an author makes Sheppard uses any aftershave, more often than not, it's Aqua Velva.

???

Is it in any way canon-based? Or is it some sort of joke that I don't get?

Canon based. From Runner, if I recall correctly (2x03? x04?). Rodney makes some comment about Sheppard stinking of Aqua Velva, I believe when John twits him about his home-made sunscreen.
